I just got one for xmas, too, and cannot use it with my Windows 98, so have not yet had the ups and downs of charging (I have no idea what I'm going to do, frankly), but I do know that Apple has decided to sell chargers as "accessories." You will probably want to pick up one of those puppies for $30 and that way you won't have to charge it thru your computer and can just plug it into the wall to charge while you sleep or whatever.

I very rarely plug mine into the computer...I use the power adapter and plug it into the wall when I want to charge. I see from the note above that is now an accessory. Darn them. It might be that although the battery isn't flashing, it probably is still charging if you leave it hooked up to your computer. I'll try to remember to try that out tonight to see what results I have.
